CT to CU conversion (drive shaft query)

Hi.
Just saw some guy explaining that the T3 (with a CT engine) drive shaft is slightly shorter to well work with a CU engine. The shaft won't rest on the pilot bearing.
I had no idea... I slapped in a type 4 in place of a CT and have been driving that way.
1). What may be giving in such a setup?? I've never heard any issue BUT wouldn't want to gamble on the matter.

The CT is using Type 1 engine dimensions with the pilot bearing in the gland nut. It needs the shorter shaft. The Type 4 engine has the pilot bearing in the crankshaft. It needs the longer input shaft.
