I remember reading in the Wilson book that it is best to leave the studs in the case so as not to disturb the threads. Can the engine be cold tanked with the studs in, or do I have to remove? If they have to be removed to cold tank, would it be better to skip the cold tank process and clean by hand?

The answer may depend on the cold tank associate. You may need to remove studs to fit in the cold tank washer.
Yes it is best to leave stationary studs alone. The solvent will not harm steel.
